Auto Super in Xero turns superannuation processing into a four-click workflow once it is set up. It calculates the amounts from each pay run, debits a nominated bank account, routes the payments through Xero’s SuperStream-compliant clearing house (Beam), and distributes the contributions to each employee’s chosen fund. Done properly, it is the cleanest way to pay super in any Australian payroll system.
This guide from Trinity Accounting Practice — a Certified Xero Advisor — walks through the Auto Super setup, the per-pay submission process, and the most common errors we see in practice. With payday super starting 1 July 2026, getting this workflow tight now is one of the most useful preparation steps a Sydney employer can take.
Before you start — what Auto Super needs
Auto Super sits inside Xero Payroll. To use it, you need:
- An active Xero Payroll subscription (any tier that includes payroll).
- The Payroll Admin or Adviser role in your Xero file.
- A linked Australian business bank account that will be debited for super payments.
- At least one authorised signatory (the person who approves the payment before it is processed).
- Complete super fund details for every employee — including fund ABN, USI, member number, and (for SMSF) ESA details.
If any of those are missing, the registration form will not submit successfully and the payment workflow will fail at the authorisation step. We always run a “super fund details audit” before turning Auto Super on for a new client.
Step 1 — Register for Auto Super (one-time setup)
- In Xero, go to Payroll → Payroll Settings → Superannuation.
- Click Register for Auto Super.
- Complete the registration form: business name, ABN, contact details, the bank account to be debited, and the authoriser(s).
- Review and submit. Xero forwards the registration to its clearing-house partner (Beam) for verification.
- Wait for approval. Typically 1–2 business days. You will receive a confirmation email when Auto Super is active on your Xero file.
While you are waiting, use the time to clean up employee super fund details under each employee’s Payroll → Employees → [Employee] → Pay Template → Superannuation tab. Member numbers are the most common missing field.
Step 2 — Confirm your authorisers
The authoriser is the person who approves each super payment before Xero debits the bank account. Trinity’s standard recommendation:
- For SMEs with a single owner-director: the owner is the sole authoriser.
- For practices and larger SMEs: two authorisers, one of whom must always approve (and ideally a “dual approval” workflow for amounts above a chosen threshold).
- Best practice: the authoriser should not also be the bookkeeper who submits the payment. Separation of duties is worth maintaining for super, just as it is for any payment out of the business bank account.
Authorisers receive an email from Xero each time a super payment is submitted, with a link to approve. Make sure that email address is monitored — if the authoriser is on leave, the payment can sit unactioned for days.
Step 3 — Per-pay-run submission
Once Auto Super is active and your authorisers are set, the per-pay-run process is short:
- After completing a pay run, super is automatically calculated and accrued under Payroll → Pay Runs → [Pay Run] → Superannuation.
- To pay it, go to Payroll → Pay Superannuation.
- Click Add Super Payment.
- Select the date range you are paying for. (For quarterly cycles, this is typically the relevant quarter. For payday super from 1 July 2026, this will be each pay period.)
- Xero displays the accrued super lines for that period — tick the lines you want to include. By default, all unpaid amounts within the date range are selected.
- Review the total at the bottom of the page. Confirm the amount matches the bank balance available for the payment.
- Click Submit for Authorisation.
Xero sends an email to the nominated authoriser. They click the link, log in, review the payment, and click Authorise. Once authorised:
- Xero debits the linked bank account.
- The funds flow to Beam (the clearing house).
- Beam distributes each line item to the relevant super fund via SuperStream.
- The payment status in Xero updates: Filed → Sent → Completed.
End-to-end, Auto Super typically takes 5–7 business days from submission to receipt at the employee’s fund. Under payday super (from 1 July 2026), the requirement is receipt within 7 business days of payday — so plan to submit and authorise on payday itself, not at the end of the week.
Step 4 — Monitor and reconcile
After each payment:
- Check the Pay Superannuation screen the next day to confirm the status has moved from Filed to Sent.
- Reconcile the bank debit in Xero against the super payment record. The debit description usually reads “Xero Beam Super” or similar.
- Within 5–7 business days, confirm the status updates to Completed. If any line fails, Beam will return a rejection notice and Xero flags it.
- Run the Superannuation Payments report monthly to confirm there are no unpaid amounts older than the current pay cycle.
The five most common Auto Super errors (and how to fix them)
Error 1 — Authoriser email not received
Usually a spam filter issue, or the authoriser’s email address is set incorrectly in Payroll Settings → Superannuation → Authorisers. Add noreply@xero.com and any Beam sender addresses to your safe-senders list.
Error 2 — Insufficient funds in the linked bank account
The most preventable error. Always confirm the bank balance is at least the super total before submitting for authorisation. A failed direct debit can take 3–5 days to clear and re-process.
Error 3 — Missing member number for a fund
Auto Super will not include the line for an employee whose super fund member number is blank. Update the employee’s super details and re-run the payment for that employee separately. For new hires, run the stapled-fund check in Xero or via the ATO online services before the first pay run.
Error 4 — SMSF rejected
SMSFs require an Electronic Service Address (ESA) and a unique bank account for SuperStream contributions. If the ESA is missing or the bank account is incorrect, the payment is rejected by Beam. Ask the SMSF trustee for the current ESA and confirm the BSB/account on file matches the fund’s SuperStream registration.
Error 5 — Payment sits in “Filed” status for days
This is the authoriser bottleneck. The payment is submitted but no one has clicked the email link. Resend the authorisation request from the Pay Superannuation screen, and consider adding a backup authoriser for any periods when the primary is on leave.
A Trinity insight from 22 years in practice
The single Auto Super issue we see most often is not a Xero problem — it is a habit problem. SMEs that have been paying super quarterly for years use the quarterly cash buffer as informal working capital, and the same habit carries over when they switch to monthly or weekly cycles. By the third pay run of the new cadence, the bank balance has not been topped up and the direct debit fails. With payday super starting 1 July 2026, this becomes a real risk for any business that has not modelled super as a recurring weekly or fortnightly outflow. Our recommendation: build the super outflow into your cash forecast as a payroll-day debit before you ever switch the cadence.
What this means for you
- If you are still paying super manually quarterly: set up Auto Super now. It is the foundation for payday super readiness.
- If Auto Super is active but you batch the authorisation weekly: shift to per-pay-run authorisation. The 7-business-day fund receipt window under payday super demands it.
- If you have SMSF employees: confirm the ESA and bank account before the first payday super run. SMSF rejections are the most common Beam error we see.
- If you have new hires: the stapled-fund check needs to be part of the onboarding flow, not a post-hire scramble.
- If you are unsure who the authoriser should be: map this against your existing payments authority and document it. The authoriser controls a real cash outflow.
